I learned that pickpocketing is a very serious problem in buses in India. Even locals tell me not to use buses, so ... don't use buses in India if you visit India as a tourist.

So how do you travel in the cities if you are there for longer time and can't use taxi all the time? Is the metro safer or is there any other way?

That's a great question. If you're from one of western countries, then you can just use 3-wheeler, which is like taxi/cab. It's not that cheap in Indian standard, but it's not that expensive for those from western countries. Locals typically drive motorcycles or scooters. They're most useful in cities in India. Metro/subway is supposedly safe and easy to use, but the main problem is that it's still under development. You can only reach certain places.
