If you drive down a hill quickly you might find your ears pop, it's because to hear properly your inner ear needs to keep the same pressure as the air around you, but if it gets blocked when you are in a pressure change, the change can get big enough to 'pop' the blockage, equialising the pressure.

The effect might be more pronounced on short-haul flights where they often climb and descend more rapidly.
